If the frame of a skylight are rotting and you just replace the frame, it will likely rot again. First see this page about why do skylights leak, because sometimes it can be a leak from gaskets, seals or flashing around the skylight on the roof, but sometimes its just condensation forming on skylights that looks like a leak. As a general rule we always recommend reusing and repairing something before replacing when possible, but this may not be the case. A poorly sealed double pane skylight in a cold climate will lose a lot of heat, and it will often lead to condensation forming and damaging frames and walls just like you are seeing.
There are also these pages about how to know when to repair windows and when to replace them, and what to look for when choosing windows in case you do need to replace them that may offer you a bit more insight. So, the short story is – you may be able to fix it, but you may just end up with the same problem.
